The Nitrogen Cycle: Your Tank's First Job
Ammonia to nitrite to nitrate: the invisible process that makes a tank safe for life, and why 'cycling' is the step you can't skip.
If you remember one process from this entire course, make it this one. The nitrogen cycle is the beating heart of every aquarium ever kept. Skip it or rush it, and nothing else you do will matter. Understand it, and you’ve got the single most important concept in the hobby.
Why this matters for your tank
Living things produce waste. In a sealed glass box, that waste has nowhere to go. The first waste product (ammonia) is lethal to fish and corals even at concentrations you’d need a test kit to detect. Left alone, a new tank would poison anything you put in it.
The nitrogen cycle is nature’s solution: a relay of bacteria that break that toxic waste down into progressively safer forms. “Cycling” a tank simply means growing that bacterial workforce before you add anything that would depend on it. It’s the reason patience isn’t optional at the start.
Core concepts
The three-step relay
Waste moves through three chemical stages, each handled by bacteria:
- Ammonia (NH₃): produced by fish, uneaten food and decaying matter. Extremely toxic.
- Nitrite (NO₂): one group of bacteria eats ammonia and produces nitrite. Still toxic.
- Nitrate (NO₃): a second group eats nitrite and produces nitrate. Largely harmless at low levels.
So the flow is: ammonia → nitrite → nitrate. A “cycled” tank is one where this relay runs fast enough that ammonia and nitrite never build up: they’re converted almost as quickly as they appear.
Where the bacteria actually live
A crucial and often-missed point: these bacteria don’t float in the water. They coat surfaces: your live rock, the sand bed, and filter media. This is why live rock is the foundation of reef filtration, and why you should never scrub all your rock or replace all your media at once. You’d be tearing out the biological filter itself. (Lesson 4 is entirely about these microbes.)
What happens to the nitrate
Nitrate is the end of the basic relay, and it accumulates. You keep it low three ways:
- Water changes physically remove it.
- Algae and corals take it up as a nutrient.
- Deeper, oxygen-poor zones (inside live rock, deep sand) host bacteria that convert nitrate to nitrogen gas, which leaves the water entirely.
A little nitrate is actually good: corals need some nutrients. Zero is not the goal; low and stable is.
Cycling a new tank, step by step
- Set up the tank with saltwater, live rock and sand.
- Add an ammonia source: a few drops of pure ammonia, or a small pinch of food to decay. This feeds the bacteria you’re trying to grow.
- Test every few days for ammonia, nitrite and nitrate.
- Watch the wave: ammonia rises, then falls as nitrite rises, then nitrite falls as nitrate appears.
- You’re cycled when both ammonia and nitrite read zero and you can measure some nitrate. This typically takes 3–6 weeks.
Never add coral or fish to an uncycled tank. Testing to zero ammonia and zero nitrite is the only proof the relay is working.
In your tank
- Buy the test kit before the livestock. Ammonia, nitrite and nitrate are non-negotiable during cycling.
- Resist the urge to rush. Adding life to speed things up just poisons that life. The bacteria grow on their own schedule.
- Don’t nuke your biofilter later. Rinse filter media in tank water, not tap water, and never replace everything at once.
